The single worst problem in terms of game balance with having Great Spies running around all over the place is that there is really no counter to it (that I am aware of). To my knowledge they are immune to being caught in enemy territory and killed. Anything in the game that cannot be countered by some means available to opposing players is not balanced and I would say is a bad feature unworthy of use in a game where players are seeking fair play. Sure, every player could try to generate their own Great Spy to gain the same information, but that is not a counter to the unit itself. Against regular spies you can run a counter-espionage mission. I don't think that applies to Great Spies.
If I'm wrong, I'm wrong, but failing me getting the mechanics wrong (no surprise!), I'd prefer no one has Speaker of the Iron Codpiece running around my empire with impunity.
