I think the resource bubbles toggle off when you open WB. So every time you edit your sim you'll need to turn them on again.
IDK which spot is more likely for 2nd city. In general I would always lean towards whichever area has the possibility for a natural trade connection. SE does not have that, but OTOH it has proven land quality already (corn and flood plains). However, finding river pigs/corn would be the nuts and beat out dry corn. Hopefully you can scout both areas without losing the scout. Looking at it that way settling SE is already proven viable so you could send the warrior there knowing beforehand that a city can be settled. The N/NE is unknown and would need to be scouted before committing. For that reason I'd go north first.
IIRC you plan for a very quick 3rd city after 2nd, so the trade connection matters a little less, but it's still free commerce.
