great writeup about an exciting game! Too bad I didn't have the time to play this one; I wouldn't have minded losing - it looked like a challenging and very exciting scenario.
Regarding the hidden diplo penalty for the "aggressive" setting: I doubt that the diplomatic penalty for the human is the only effect; there must be more as well. Looking at your game and the Big Brother games, there are more AI vs. AI wars than usual, and I don't think this is a coincidence. But that (more or less) hidden modifier is indeed a bad and very uninspired way of implementing the "aggressive" feature, even if it's not the only effect.
