I guess I should mention, I actually settled two cities last turn. Vignette is a non-substantial wisp of a city, settled under the assumption that it would at least pay for itself in trade routes. Answer? Surprisingly, no, it does not pay for itself. Which is a bummer. I clearly need to burn a few Sumerian cities to give it those fish then!

Best guess? The frigate's captain was thrown overboard in an accidental mutiny when a pirate cosplay event got a little out of control (guess the first officer was right, that was opium!). When the haze cleared the boat was far off course in unknown waters. They sailed on maintaining their last heading (or had they turned the boat during the rave? Unsure!) hoping to eventually strike land so they could get their bearings. Apparently the captain had all the navigation charts and tools on his person when he went overboard....
Anyway, the way I heard it there was another rumor that all that was just a cover story and the mutiny had been intentional, but was a bit unfortunate in its motivation. The chief mutineer was actually a Dutch national who had stowed away on the frigate and, upon seeing the orange sails, knew the vessel would take him home. Alas, he had forgotten that the Dutch had stricken the Orange and gone Red for some reason and, therefore, this was not a Dutch ship but some other orange impostor. That led to the captain's deliberate murder at sea and casting over the railing, the apparently non-accidental opium confusion, and the eminently enjoyable opium rave, wherein the Dutch national guided the ship (somehow?) toward home. I'm not sure which version is more credible but I'd highly recommend dispatching someone from the Company to have a closer look at the freight aboard that ship. Perhaps some sort of exchange could be arranged, wherein we keep the cargo and the impostor orange keep their miserable sea dog lives? I'll bet that black blob is an undiscovered land of milk, honey, and river floodplain gold tiles, and your failure to win this game is a result of insufficient scouting.
