He may be using a national version of civ.

I've always had messages about the version of my game files pop up in multiplayer, even with people who had installed from the same game files as I did, but the game seemed to work, so I never thought much of it. Is it causing any issues?

Where are you from? I found it was often the case with Russian version compatibility... No issues with lurker involvement really.

If you use the Steam version of civ4 you'll get a message like that when you log in. Just ignore it - it doesn't mean or affect anything.

I get a runtime error thing when trying to connect to the game. Any ideas why? It happens before choosing the Civ.

Hmmm, if that doesn't work, Ichabod, we might need to just restart the server or something. There's been a few people having this problem in PB28 right now too, and we had this problem in PB29 a few weeks ago. In PB29, we needed to restart the server to fix it.
