I think there's a bug in the "hide diplo windows during pauses" feature - not only did it not work, but when I came back into the game, the diplo window is now gone completely!

So it turns out the fix hadn't been included in the version of the mod that you're using after all. So that's why it didn't work. As for why the diplo window is gone, you probably clicked something in the diplo window (e.g. the Exit Diplomacy button), which was processed by the game once the game was unpaused.

The fix has been included now but that doesn't help this game, unfortunately.
