Shoot, if the Mahabodi Temple is Classical, that's a no-brainer - two apostles cost ~800 faith together, so you can spend a builder on the temple and just buy him right back with the faith savings. You can easily snag 4 beliefs for your religion, no problem.
I broadly agree with most of your assessments. Great Library goes up in value if Korea and Scotland are picked, since we'll see an absurd amount of GS, otherwise it's skippable.
Jebel Barkal is buffed in Gathering Storm, because of how resources work - now having more is always better, it's not a binary "do you have iron? Y/N" question anymore. Being able to conjure up as many swords and knights on demand as needed will be helpful, especially if Hungary, Mongolia, or Zulu (or, god forbid, all three) are in the game. But the real value is in the faith generation. Having a strong faith economy is, I think, really underutilized in MP so far, probably because it takes work to set up and every Holy Site built could have been a sexier Campus or Commercial Hub instead.
Apadana...I don't know how it will work. If Hungary is in the game, everyone will want to murder city-states to keep Mathias from popping armies on us, but Hungary will want to keep city-states alive. Apadana would theoretically synergize with wonder-whoring to contest his envoys. Same with Pericles - but we have to build a wonder while he just has to build a cheap district, so we'd never keep up. I doubt Pericles will be picked, though, given the "eat city-states" meta.
The 2 naval wonders are map dependent. Really nice if it looks like a navy will be important, totally useless otherwise. Agreed here.
To my mind, the major ones to prioritize:
Henge
Mids
Mahabodi Temple
Colosseum (hard part is the Entertainment District + Arena, but you want to build 1 anyway for the district discount).
Terracotta Army (assuming you have the real army to go with it)
Then, in no particular order, nice-to-haves if we can squeeze them in somewhere:
Jebel Bakal (if we get a good Colosseum setup, we should be able to manage this one, too, terrain allowing).
Colossus
Oracle
Temple of Artemis
Map/Opponent dependent:
Petra/Apadana/GL/Mausoleum/GLH/GB
