If you don't select No Espionage, the threshold will be unchanged. But yes, the culture expansion thresholds can be changed in the XML too.

Actually, now I remember that the culture doubling for No Espionage is also in the XML itself. NO_ESPIONAGE_CULTURE_LEVEL_MODIFIER in GlobalDefines.xml. Just set it to 0.

If I install bug mode and open a save that wasn't using this mod the game didn't have any of the features of the bug mod (which i think is good for pbem or sth like that). If I change the XML file will it stay that way no matter if I open a modded or unmodded save?
