I'm in favor of running away. With only half your squad left and only one pod gone chances are that none of them will come back if you don't. Also you got loot, it would be a shame to lose it.
What's happens if you fail the mission ?
Sorry, I should have mentioned the Muton thing. I didn't want to spoil things too much, but I didn't think you would get crit by one.

In the last campaign we lost contact with the region and had to spend 40 Intel to get them back. That would not be bad at all. The Wiki OTOH says that the consequences are huge. So there could be more to it.
In old xcom ( or xenonauts, which I just recently bought and am trying) such casulties are expected and just mean you need to group surivors more, cover less ground per turn.
New Xcom, with pods balanced against a full squad your odds are significantly lower. Back off.
