For all you who love a puzzle of game mechanics:
Why is it that NCIS (Orange Rectangle) is connected to the rest of the empire?
It seems to be that I put the road on that grass tile there - in fact, that's how I got connections to Jowy's empire. I just don't understand why that's the case. Do roads connecting the ocean create trade routes?

Roads can only connect to other roads, rivers, or cities (forts). I can't answer your question without seeing more of the map.

turn rolled. Not sure how we did it, but we went from 3 needing 3 turns for masonry to 1, without stopped at 2. So that's nice.

will kill those warriors - well, i assume one will impale itself on me and I'll kill the other.
4 turns to collosus - I couldn't get it faster by running an engineer, so I figured I'd go for growth.

I thought that I'd lose 2 foodhammers from the angry citizen, but I'm making 13 here (2 for city, 2 for clam, 3 for rice, 3 for fish, -1 for plain town, -1 for hill, plus 5 hammers) Is this a bug? A feature?

Not sure why NCIS is connected. It could be that the lakes are considered one continuous body of water for trade routes due to the diagonal path. Take a screenshot in trade group display mode while zoomed out (the button next to the culture overlay button).
You might also be connected through an around-the-world eastern route. I can't see that far.

Unhappy citizens don't eat food when producing Workers/Settlers (or military units in FFH under Conquest).
It's a "feature" AFAIK.

So, I wanted to do an overview of my position vis-a-vis my neighbors and talk more about why I don't want to piss off Jowy
This is a (crappy) map of my land, my projected empire at the end of land-grab, where and who my neighbors are and their traits and UU's.
The arrows are projected attack paths. The 3 with black dashes on them are naval paths.
I see 9 possible invasion paths, 6 of which are over land, which I think are, medium term, the most dangerous ones.
1/3 of them are Jowy. Thus, of my 5 neighbors, 4 of whom can attack me by land, if I can be friends with Jowy, I can secure 1/3 of my border. Jowy, btw, is going to be doing the same math, i think, though I think he has to deal with Keshik's rather than praets and probably has little interaction with Cornflakes - but a lot more with Commodore.
note the black circles on the bottom, either side. Those indicate water that goes to the edge of the map - water, or impassable ice. That gives jowy and I some security that we can't be end-run by land so easily.
Our natural positions are that either jowy and I come to blows quickly, or we are friends. Given the alternatives, I would prefer to be friends - for one thing, I think our first chance to do real offensive damage is probably knights or Curaissers - we are off the blocks slowly in expansion, so we want to hit people with a later tech advantage. And balista elephants are a huge pain in the ass to a knight-based attack and an irritant to curaissers.
On the other hand, of course... Jowy's land to his north is really, really nice - big long rivers...

Masonry - in. Changed to Poly - need it, get me a nice boost for priesthood, should I choose it.

barbs - still coming, now with axes. One disadvantage of all this land... lots of places for barbs...
I - need more military to deal with stupid barbs.

You haven't actually said what you plan to do with the settler. Last, you spoke of the pain of putting the Commerce city off and almost wanting someone else to solve this problem-opportunity for you by building Oracle first.
Have you been swayed by the siren song of shiny objects?
You can't claim a plan coming together if you don't table a plan.
